I had to read this a couple times to have it make sense. I would say your windows and sunroof just need to be reset. Roll the window all the way down and hold the button for a few seconds, and then roll it up and hold the button for a few seconds. It relearns the upper and lower bounds of travel. Do this for each. When done confirm it works properly again.
