After running the jeep for an extended period of time, I was able to use the pressure release radiator cap to eliminate the air in the system. The jeep is cooling properly now, thanks for all the input. My cam installation, thanks to Johan, is also getting better.
Arrington heads, SRT Max cam, headers w/ cutouts, high flow cats, Borla S, BWoody 4", BBK 85mm throttle body, thermalnator gasket, 180 tstat, catch can & breather, 315/275, air suspension, underdrive pulley, Mopar TCM, TOONA

this is what you do when you drain the cooling system.

first things first, go to your auto parts store and buy a spill free funnel. shouldn't be more than 30-40 dollars. hook that up to your radiator (where your cap goes) with the proper adapters. put the spill free funnel on top and then fill it with coolant until it stops sucking it down. once it stops sucking down coolant, open the bleeder if you can (pretty important because once you open it it will allow all the air pockets to escape) and keep it open until you see a nice stream of coolant coming out. when you see that close it. make sure you still see coolant in the spill free funnel and go ahead and start the jeep. once you start it let it idle for about 5-10 min and then raise the idle to get the engine to operating temp. keep an eye on the radiator hose that goes to the thermostat and make sure it gradually gets hot. once it's really hot you know the thermostat has opened. once the thermostat has fully opened raise the engine RPMs to about 1500-2000 for about 30 seconds or so to make sure you get ALL the air bubbles out of the coolant in the motor and whatever runs thru to the heater core n what not. after about 30 seconds of that bring the RPMs down to a normal idle and go turn on your heat. should be blowing out nice and hot. once you have nice n hot air in the cab shut the car off. let it sit for about 5 minutes and plug the spill free funnel and let it sit for about 10 minutes (letting the cooling system suck down whatever coolant it wants. once that's done remove the funnel and put the radiator cap back on, and bam, no mess, no spills or anything. works like a charm. if this doesn't get those bubbles out then something is going on. maybe you have a blockage somewhere and need to flush the system. this should work tho.

EDIT: didn't read that you got it all taken care of. either way using a spill free funnel is the best way to do it. guarantees all the bubbles are out of the system and you won't make a mess.
