I noticed on the bottom door/hatch drain holes that a clear plastic rectangle covers the drains. The plastic rectangle has a very small hole in it effectively reducing the size of the drain holes by about 80%. The covers are begining to peel at the edges and dirt is sticking to the adhesive holding them on. They seem to be made of a fairly thick clear plastic so I assumed they were intended to be permanent. Are they supposed to stay on the vehicle or were they supposed to be removed at delivery?

I have always removed them from all my Jeeps. They seem to hold water and dirt inside the panels, which could equate to rust later on due to clogging.
On my first WJ, when they started peeling I asked the dealer if they could order new one (at my expense) and they were unable to find them in the parts diagrams, and a call to DCX they are unavailable for replacement.
IMO remove them!

Thanks, I think I will just take them off. I agree that water will stay in the doors if I leave them on.
