I'm getting sick of having my arm jabbed underneath every time I have my arm resting on the door (when the window is down). I surfed the Net for a short door lock pin to no avail. Is there an option available? I suppose I could cut the stock pins, but it would most likely look like crap.
I want something that will be flush to the surface when the door is locked.

I think there is an old post about this. If you unscrew the pin and cut the bottom a bit it will be perfectly flush. Measure the door pin when the doors are locked, and thats how much to cut off the bottom.

I've cut mine, and it looks perfect. Use a razor blade to cut it. Just make sure you protect the pin (like with a washcloth) if you're using pliers or something like that to twist it. It gets tough at the end.
